PROBLEM TO BE SOLVED: To provide a controller of a fuel separation system capable of avoiding boil of fuel by stopping the fuel separation system after a fuel temperature becomes equal to or lower than a prescribed temperature.SOLUTION: A fuel separation system 1 includes a stop control part which, when a fuel separation system 1 is requested to be stopped, stops a negative pressure pump 141, and then stops a fuel pump 102 and a temperature-decrease heat exchanger 16 in response to that fuel flowing to a separation membrane 122 within a separator 12 after the temperature of the fuel is increased by a temperature-rise heat exchanger 11 becomes equal to or lower than a prescribed temperature. |
