A fuel supplying system of a ship engine according to the present invention comprises: an engine; a mixture tank for mixing fuel oil and water supplied from the outside and supplying the fuel oil and water to a combustion chamber of the engine; a supply unit for supplying the fuel oil and water to the mixture tank; a main pumping unit which is installed on a line of connecting the supply unit and the mixture tank respectively for supplying the fuel oil and cyclic pressure; and a secondary pumping unit providing secondarily pumping pressure in order to compensate the feed pressure and cyclic pressure of the main pumping unit.
