PROBLEM TO BE SOLVED: To provide a magnetic resonance imaging apparatus capable of setting a reference point of a coordinate system, and to provide a method for setting a reference point, and a program. SOLUTION: After determining a position of a temporary reference point PR, a head part 14a of a subject 14 is imaged. Then a brain 14b is extracted from the image data of the head part 14a of the subject 14 to determine a new reference point PN based on the relative positional relationwhip of the standard model MB of the brain and the reference point PN, After that, the temporary reference point PR is replaced with the new reference point PN to update the human body coordinate system.
