The present invention relates to a personal authentication system and a method thereof. According to the present invention, a personal authentication system includes: a biometric acquisition device which transmits biometric information and unique stamp information for registration, and transmits biometric information and unique stamp information for authentication; and an authentication server which registers the biometric information using the biometric information and the unique stamp information for registration that are transmitted from the biometric acquisition device, and compares the biometric information for authentication with the biometric information for registration when the unique stamp information for authentication transmitted from the biometric acquisition device is normal. Even when biometric information such as a biometric image or a generated biometric code is separately stored in the registration of an individual, it is possible to prevent an illegal access in which the biometric information is reused to authenticate the individual.
