Disclosed is a control method to prevent a malfunctioning ONU in a hybrid PON system. According to an embodiment, the control method to prevent the malfunction of an ONU including a wavelength-changeable function determines whether a first wavelength of an upward signal received from an ONU exceeds an allowance range of a second wavelength allocated to the ONU and transmits an upward wavelength adjustment request message requesting the wavelength of the upward signal to the ONU when the first wavelength exceeds the allowance of the second wavelength. At that time, as a wavelength drift of the first wavelength is calculated to determine whether the calculated wavelength drift is not less than a drift threshold value, whether the first wavelength exceeds the allowance of the second wavelength is determined.
