PROBLEM TO BE SOLVED: To provide a ballast water treatment system that treats microorganisms by a heating treatment, that can prevent longer water intake time and water drainage time, that can reduce heat energy necessary for the heating treatment, and that can further effectively use waste heat underway.SOLUTION: A ballast water treatment system comprises: a circulation path 10 returning ballast water taken out from a lower portion of a ballast tank 1 by circulation means 4 to an upper portion of the ballast tank 1; heating treatment means provided in the circulation path 10, and performing a heating treatment on microorganisms in the taken-out ballast water; and a heat collection heat exchanger 30 causing heat exchange between the ballast water before the heating treatment flowing into the heating treatment means and the heat-treated ballast water flowing out from the heating treatment means. During drainage of the ballast water, drainage means 3 directly drains the ballast water from the ballast tank 1.
