The present invention relates to a composition for preventing or treating inflammatory bowel disease (IBD) or autoimmune disease, wherein the composition comprises cystatin-like protein (rTs-CLP) isolated from Trichinella spiralis parasitic on the muscle of a mammal. The cystatin-like protein isolated form Trichinella spiralis, according to the present invention, inhibits the activity of papain which is a kind of cysteine protease, activates innate immune receptors of cytokines of bowel epithelial cells, inhibits the bowel inflammation reaction, and regulates cytokines in a bowel inflammation model, thereby regulating the inflammatory and immune response to have excellent ability to alleviate symptoms of the inflammatory bowel disease (IBD) or autoimmune disease.
