A system for operating a multi-layered fuel cell and a method for operating a multi-layered fuel cell are disclosed. The system for operating a multi-layered fuel cell according to an embodiment of the present invention comprises: a multi-stack room having multiple fuel cell stacks, which are loaded on a ship, arranged therein; a fuel supply unit vaporizing and desulfurizing liquid fuel; a modifying unit which is supplied with the fuel from the fuel supply unit and which generates modified gas including hydrogen and methanol; a pressurizing tank unit which stores the modified gas delivered from the modifying unit at constant pressure and which controls the mixing gas ratio of the modified gas, the hydrogen and the methanol, and supplies a mixture of the modified gas, the hydrogen and the methanol to the multi-stack room; and a control unit which supplies the modified gas, which is generated in the modified unit, into the pressurizing tank unit when the pressure of the pressurizing tank unit drops under a predetermined reference value.
