Disclosed are a control unit and a control method for a fuel cell system. According to an embodiment of the present invention, the control unit for a fuel cell system comprises: a power supply part to receive external AC power, converting the AC power into DC power and supplying the DC power; a central control part to receive power from the power supply part to control the operation of the fuel cell system and monitor the malfunction of the fuel cell system; a main switch part to switch on or off the DC power supplied by the power supply part in accordance to the control of the central control part; and a part being driven during operation which receives power from the power supply part via the main switch part, supplies fuel and air to the fuel cell stack of the fuel cell system, and collects the state information of the fuel cell system in accordance to the request of the central control part to supply the state information to the central control part.
