The present invention is to provide a new type of method to control the operation of a variable displacement hybrid compressor, wherein the method is capable of previously prevent dangers due to the malfunction of the variable displacement hybrid compressor using an electric motor when the variable displacement hybrid compressor is operated. According to the present invention of the above effect, the provided method to control the operation of the hybrid compressor by a control device comprises: a cooling apparatus identifying step of identifying whether the operation of a cooling apparatus is selected or not; an engine identifying step of identifying whether an engine is operated or not when the operation of the cooling apparatus is selected; a first operation control step of controlling the hybrid compressor to be operated by the driving force of the engine by connecting the engine with the hybrid compressor to receive the power from the engine when the engine is operated while the operation of the cooling apparatus is selected; and a second operation control step of cutting off the transmission of the power from the engine to the hybrid compressor when the engine is stopped while the operation of the cooling apparatus is selected, operating the hybrid compressor by the driving force of the electric motor by driving the electric motor, and controlling an electronic control valve (ECV) to shorten the stroke displacement of a piston by reducing the tilt angle of a swashplate.
