The present invention relates to a method for an effective purification of a recombinant trypsin produced by transgenic rice cell suspension culture. According to the present invention, a recombinant trypsin is simply and effectively purified with the low cost by effectively removing an amylase in a culture liquid by adjusting pH and a temperature of the culture liquid comprising the recombinant trypsin produced while adjusting of a rice amylase 3D promoter expression system, and by carrying out the trypsin affinity chromatography.
