The present invention relates to a method and an apparatus for controlling an ISG system which is capable of automatically stopping an engine when a vehicle stops and automatically starting the vehicle before setting off to improve fuel efficiency. In order to improve the effect of the ISG system, the ISG system is controlled by, utilizing traffic signal waiting time information, received through V2I communication when the vehicle stops. Therefore, waste of fuel and generation of pollution can be reduced by the effective operation of the ISG system when the vehicle stops due to traffic signals.
