An electric power source control system including a fuel cell in a ship according to an embodiment of the present invention comprises: a complex electric power source connected in parallel to the fuel cell, a power source using fossil fuel and other power source using non-fossil fuel and including the fuel cell whose power share is the largest by making the power share of the fuel cell larger than a sum of power shares of the power source and other power source larger; an energy storage system connected to the fuel cell, accommodating surplus electric energy of the fuel cell therein and, in the case that an overload more than power amount of the fuel cell is applied, outputting the stored energy to an output end; an intelligent energy management system for controlling individually the plurality of the power sources composing the complex electric power source and controlling the energy storage system to be operated or not according to a state of the fuel cell; and a load device having one end connected to the complex electric power source and the other end connected to the intelligent energy management system, adjusting load amount applied to the complex electric power source according to a control signal of the intelligent energy management system, and including at least one load module controlled by the intelligent energy management system, wherein the intelligent energy management system controls discharge and consumption amount of the fuel cell and the load device according to a state of charge in the energy storage system based on ratio of complex electric power source power versus the total power.
