The present invention relates to a hybrid fuel cell control system and a method thereof, more specifically to: a hybrid fuel cell control system which controls an output current according to a voltage and current properties, for preventing an increase in temperature caused by a large output of required loads generated instantly from an initial operation due to electrochemically reactive properties of a fuel cell stack, and for preventing a reduction of excessive energy consumption and capacity caused by the control of a cooling fan; and the method thereof.
