Disclosed are an engine start control system for preventing theft of a farming vehicle like a tractor and a method thereof. The engine start control system according to one embodiment of the present invention outputs a signal related to discrepancy from MCU when a password input through a keypad in key-on does not coincide with a preset password, delivers the signal to ECU, and performs electronic control of restricting the driving of a starter motor relay and a fuel injector by the ECU when a signal related to discrepancy of a password is input into the ECU.
