A fuel cell system for a ship is provided. The fuel cell system according to an embodiment of the present invention is disposed on a ship, and comprises: a fuel cell stack for producing electricity by being supplied with air and hydrogen; a fresh water generator for generating fresh water by using supplied seawater; a fresh water tank for storing the fresh water generated by the fresh water generator; an ultra-pure water device for de-ionizing pure water from the fresh water tank; a pump for supplying ultra-pure water, which is prepared by the ultra-pure water device, to the fuel cell stack; and an air supplying unit for supplying air to the fuel cell stack, wherein the air, which is supplied from the air supplying unit, is formed to pass through the fresh water tank prior to the supply to the fuel cell stack, and supplied to the fuel cell stack in a state of having salt contents which is reduced to be lower than that of the atmosphere around a ship or in a state of having salt which is removed by the fresh water stored inside the fresh water tank.
