The present invention relates to a genuine product certification system using a QR code and a method thereof in order to generate a QR code which includes certification information including physical feature information of a product and the serial number of the product and utilize the QR code in a genuine product certification. For the forementioned, the present invention suppresses an intentional production or sale of a forgery in an online or offline store by providing the genuine certification system including: a certification management server which confirms whether a product is genuine or not and registers the product as a new product by searching certification requirement information, which is received from a store server, from a database, generates a QR code by encoding the certification requirement information for a genuine product confirmation and a new registration and certification reference information with website link information, and transmits the QR code to the store server and a communication terminal; the store server which receives the QR code from the certification management server, stores the QR code in a store database, and prints the QR code on a genuine product certification card by being equipped with a printer; and the communication terminal which directly confirms certification information of the product which is registered in a registration database by scanning and decoding the QR code of the genuine product certification card and automatically connecting to a website for providing the certification and registration of a genuine product.
