Disclosed are a nitrogen removal system for natural gas having a bypass unit and a method thereof. The nitrogen removal system for natural gas having a bypass unit of the present invention includes a liquefying unit which liquefies supplied natural gas to an ultra-low temperature, a column which separates the supplied liquefied natural gas into nitrogen gas and nitrogen removed methane liquid, a reboiler which raises a light nitrogen component to the upper part of the column by vaporizing the light nitrogen component by supplying heat to the lower part of the column, and a bypass unit which reduces the cooling load of the liquefying unit by supplying a part of the natural gas to the column through a reboiler without passing through the liquefying unit.
