The present invention relates to a ventilation structure and method of cooling water for special vessel engines comprising; multiple engines, multiple ventilation piping for cooling water that are respectively mounted on the engines and an expansion tank to combine and discharge to outside the air delivered through the ventilation piping for cooling water, and is characterized by; respective mounting of a high-temperature seal chamber and a low-temperature seal chamber composed of multiple inlets and one outlet between the engines and an expansion tank; and respective connection of the high-temperature ventilation piping to inlets of the high-temperature seal chamber and of the low-temperature ventilation piping to inlets of the low-temperature seal chamber after division of the multiple ventilation piping for cooling water connected with the multiple engines into high-temperature ventilation piping and low-temperature piping depending on temperatures of transferred cooling water ; and respective mounting of connection piping to an outlet of the high-temperature seal chamber and the expansion tank, and to an outlet of the low-temperature seal chamber and the expansion tank.
