The present invention relates to method and apparatus for manufacturing ionized fuel. According to one embodiment of the present invention, a method, for manufacturing ionized fuel, includes: a first step of generating a terahertz wave and irradiating the terahertz wave to water or fuel oil; a second step of adding an enzyme to the terahertz wave-irradiated water or the fuel oil; a third step of stirring the water and the fuel oil in which the enzyme is added; and a fourth step of fusing the stirred material by heating or pressurizing the stirred material.
