PROBLEM TO BE SOLVED: To provide a microscope system or the like capable of processing an image required for pathological diagnosis in a short time without substantially altering a workflow of ordinary pathological diagnosis work and reducing the capacity of an image file.SOLUTION: The microscope system includes: a first VS image generating portion 572 for generating a first VS image with respect to a first specimen prepared by applying a dye with which morphological observation in a bright field can be performed, to a first section which is sliced from an embedded block; and a focused area setting portion 574 for setting a focused area in the first VS image; and a second VS image generating portion 575 for generating a second VS image with respect to an observation area which is an area corresponding to the focused area in a second specimen prepared by applying a marker for confirming the expression of a target molecule, to a second section which is sliced from the embedded block and different from the first section. |
