The present invention relates to an apparatus and a method for guiding condensed water separated from gas-liquid separators in a fuel cell to a condensed water vessel without additionally operating a valve and for storing the condensed water. According to an embodiment of the present invention, provided are an automatic gas-liquid separation method and an automatic gas-liquid separation apparatus for a fuel cell system comprising a plurality of separators installed in a fuel cell system; a condensed water vessel connected to the gas-liquid separators by a plurality of condensed water lines so as to store condensed water separated from the gas-liquid separators in an inner space sealed from the atmosphere; and a circulating pump installed on the discharge line of the condensed water vessel. Condensed water separated from the gas-liquid separators is introduced into the condensed water vessel through the condensed water lines owing to a siphon phenomenon when the circulating pump is operated.
