PURPOSE: A fuel cell system and a controlling method thereof can minimize the output fluctuation of a stack responding to the changes from external load by controlling the flow of output power in cooperation with a battery, so that fuel efficiency can be improved. CONSTITUTION: A fuel cell system (1) has; a fuel cell unit (10) including a reformer (12), a stack (14) and a balance of plants (BOP) (16) for assisting the operation of the reformer and the stack; a battery charger (20) for converting electricity generated by the stack to supply the electricity outside; a battery (30) charged with the electricity from the battery charger for supplying the electricity outside; a first DC/DC (40) converter for converting the electricity supplied from the battery charger or the battery to supply to the BOP; and a control unit (50) for supplying the electricity of the battery to the first DC/DC converter.
