PURPOSE: A payment processing system of a debit card and a method thereof are provided to process payment by using a plurality of account information linked to the debit card and by summing up enable amount of the account information. CONSTITUTION: A receiving unit receives a pavement request full text including card information and payment amount information from a member store terminal. An amount information unit confirms user account information including the information of at least one of payment accounts linked with the card information. The amount information unit generates a payment response full text by comparing enable amount information and the payment amount information of main payment account information in the user account information when the enable amount information is smaller than the payment amount information. A transmitting unit transmits the payment response full text to the member store terminal. A payment processing unit processes the payment of the payment amount information based on a payment reconfirming fully text received from the member store terminal through the receiving unit.
