PURPOSE: A method for controlling an electrolyzed water system is provided to effectively remove scales generated by alkaline water. CONSTITUTION: A method for controlling an electrolyzed water system includes the steps of: generating base water by mixing raw water and additive liquid (S302); electrolyzing the base water into alkaline water and acidic water in an electrolyzer, alternately discharging the alkaline water and the acidic water through a first outlet and a second outlet, and storing the alkaline water and the acidic water in an alkaline water storage tank and an acidic water storage tank (S304); and washing a conduit through which the alkaline water and the acidic water pass by implementing a washing operation based on a controlling unit when the generation of the alkaline water and the acidic water is terminated (S306).
