PURPOSE: A fuel cell system is provided to control a reaction gas supply unit before the spread of flooding, to remove water from an air electrode and a fuel electrode, to prevent the deterioration of an electrode, and to improve the durability and performance of fuel cells. CONSTITUTION: A fuel cell system comprises: a stack(10) which consists of an electricity generating assembly of unit fuel batteries; a reaction gas supply unit for supplying reaction gas; a voltage detection part(70) for detecting the voltage of an inlet and an outlet; a calculating part(80) calculating the voltage difference between the inlet and the outlet of the reaction gas; and a control part(90) controlling the reaction gas supply unit when the voltage difference is larger than the standard deviation of a voltage.
