PURPOSE: A cooling control method of a high voltage battery system is provided to efficiently cool each battery in an electric vehicle, and to effectively cool the battery by cooling the batteries in a high temperature battery system. CONSTITUTION: A cooling control method of a high voltage battery system comprises: a step of calculating caloric value(S15) of each battery; a step of determining air volume of each cooling fan by using the caloric value(S16); a step of determining the operating rate of the each cooling fan based on the air volume(S18); and a step of operating the each battery fan installed in each battery system according to the operating rate(S20).
