The method involves carrying out X-ray projection of X-ray marks with a C-arm X-ray device (1) and position determination of arrangement (20) of navigation marks (21-23) by a position detection system (5). Position of projections of an arrangement (10) of X-ray marks (11-13) is determined. Projection matrices are determined from coordinates of the X-ray marks. Image coordinates of virtual X-ray marks are determined by a rear projection by using the matrices. Coordinate transformation is determined from the coordinates of the virtual marks and stored in a computing memory of a computing unit.
