PURPOSE: A weakness analysis system of a control system protocol and a method thereof are provided to analyze weakness by setting a weakness analysis environment in an optimal control system by collecting the load information of a weakness analysis target device. CONSTITUTION: A mutual authentication information collecting unit(120) collects mutual authentication information between a weakness analysis system and a weakness analysis target device. A service information collecting unit(130) collects service information related to service functions in the weakness analysis target device. An analysis environment setting unit(150) sets the weakness analysis environment of a control system protocol based on the mutual authentication information and the service information. An analysis unit(170) analyzes the weakness of the control system protocol based on the weakness analysis environment.
