<P>PROBLEM TO BE SOLVED: To provide assays using non-natural bases. <P>SOLUTION: The method involves processes of: contacting a sample suspected of containing the target nucleic acid with a polymerase and first and second primers; generating an amplification product 120 having a double-stranded region 122 and a single-stranded region that includes the non-natural base 114; contacting the sample with a reporter 126 comprising a label 132 and a non-natural base that is complementary to the non-natural base 130 of the single-stranded region; annealing at least a part of the reporter to the single-stranded region of the amplification product; cleaving, after annealing, at least a part of the reporter to release at least one reporter fragment 134; and correlating the release of the at least one reporter fragment with the presence of the target nucleic acid in the sample. There is also provided corresponding kits for use in detecting target nucleic acids in a sample.
