PURPOSE: A cooling system of environment friendly vehicle and a controlling method thereof is provided to minimize power consumption at cooling by reducing the operation amount of an air blower and a compressor. CONSTITUTION: A cooling system of environment friendly vehicle comprises a passenger detection unit, a mode control door(43), and a controller(30). The passenger detection unit detects weather or not the boarding of passengers. The mode control door controls supply direction of a cool air passed through an evaporator. The controller detects the boarding of passengers from signals of the passenger detection unit. The controller controls the operation amount of a compressor(1) and an air blower(44) according to a boarding mode.
