PURPOSE: A payment system with mobile authentication and a method thereof are provided to perform an authentication process by using a communication device of a heterogeneous environment by dividing the authentication process from a payment process, thereby providing a payment service in an enhanced security environment. CONSTITUTION: When a first communication terminal connected to an internet site requests authentication about product purchase information, an authentication processing unit(110) process the authentication about the product purchase information through communication with a second communication terminal capable of connecting a page related to the product purchase information. A payment processing unit(120) processes a payment sum according to the product purchase information based on information processed through the second communication terminal.
