Disclosed are a method and device for controlling a compound scanning apparatus and a compound scanning system. The compound scanning system includes: a compound scanning apparatus and a host including: an application module for performing a first capability setup on the compound scanning apparatus, obtaining scan image data from the compound scanning apparatus after the first capability setup, and processing the scan image data in a first TWAIN session status; and a configuration module for performing a second capability setup on the compound scanning apparatus according to the processing result of the application module. By means of the present invention, the efficiency of capability setup in the compound scanning system compatible with TWAIN protocol can be improved.
