<P>PROBLEM TO BE SOLVED: To provide a fuel cell system controlling method capable of reducing a scavenging gas generation time after power generation of the fuel cell system is stopped. <P>SOLUTION: During an operation of a fuel cell system 10, when an ambient temperature Te is not more than a predetermined low temperature such as a freezing point, supply of fuel gas is stopped if scavenging processing (also referred to as anode scavenging processing) for scavenging an anode side with scavenging gas is performed after power generation of the fuel cell system 10 is stopped. It is judged whether stop-time power generation processing for generating power in the fuel cell 20 while oxidant gas is supplied to a fuel cell 20 under a low oxygen stoichiometric. When it is judged that the processing is performed, dilution processing for diluting a concentration of fuel gas in an anode with a scavenging device 15 is reduced in comparison with a case, when the stop-time power generation processing is not performed.
