The present invention provides a method for identifying polymorphism of nucleic acid in a sample solution in which the concentration or the number density of the nucleic acid under observation is lower than with prior photometric analysis techniques. In other words, the present invention relates to a method for identifying polymorphism of a nucleic acid molecule, said method comprising: a step in which a sample solution, which includes a nucleic acid being analysed and a first nucleic acid probe that is labelled with a fluorescent substance and hybridizes specifically with a single-strand nucleic acid molecule having a first type of base sequence among polymorphic sequences, is prepared and the nucleic acid molecules in this sample solution are brought together after denaturation; a step in which a sample solution, which includes the nucleic acid being analysed and a second nucleic acid probe that is labelled with a fluorescent substance and has a base sequence different from that of the first nucleic acid probe, is prepared and the nucleic acid molecules in this sample solutions are brought together; a step in which the number of aggregate molecules that include the first nucleic acid probe and the number of aggregate molecules that include the second nucleic acid probe in each of the sample solutions is calculated by means of a scanning molecular counting method; and a step in which polymorphism of the nucleic acid being analysed is identified on the basis of the calculation results. |
