PURPOSE: A method for controlling a high capacity auxiliary heater is provided to improve energy efficiency by selectively operating a discharge mode and a charge mode. CONSTITUTION: A method for controlling a high capacity auxiliary heater comprises following steps. When starting vehicles, a PTC heater is operated by being supplied with power from a generator and a battery. If a set time, T1 does not pass, a battery discharge mode is performed with maintaining the voltage of the battery at discharge set voltage, V1. If the set time, T1 passes, the power from the battery is secluded and the battery discharge mode, which operates the PTC heater is performed with maintaining the voltage of the battery at discharge set voltage, V2.
