A control system for a sunroof of a vehicle utilizing a local interconnect network communication, and a control method thereof are provided to reduce risk of injury for a driver and a passenger in the vehicle, and improve durability and reliability of a sunroof motor. A control system for a sunroof of a vehicle utilizing a local interconnect network communication comprises a relay unit(130), a sunroof motor(150), a hole sensor unit(140), and a smart electronic control unit(100). The relay unit is input with an operation signal for driving the sunroof. The sunroof motor is driven by predetermined controlling. The hole sensor unit detects position of the sunroof motor. The smart electronic control unit controls driving of the sunroof motor corresponding to the position of the sunroof and driving current of the sunroof motor, by a pulse width modulation(PWM) method. A control method for the control system comprises steps of being input with the operation signal, collecting information on a vehicle state, controlling driving of the sunroof motor, calculating the driving current and the position of the sunroof motor, and controlling driving of the sunroof motor by PWM method.
