A fuel cell system (1) is provided with a fuel cell unit (10) and a control unit (20). The control unit has a permitted operation time setting section (22), which sets a permitted operation time (T6) of the fuel cell unit for each unit period (T3), and an operation control section (21), which makes the fuel cell unit operate such that an actual operation time (T7) per unit period of the fuel cell unit is equivalent to or shorter than the permitted operation time. The permitted operation time setting section calculates the cumulative total values of all the unit periods in the past, with respect to the reference value (T5) of the permitted operation time in the unit period, said reference value being set on the basis of the durable operation time (T2) and the use warranty period (T1), and to the actual operation time in each unit period, and in the case where a residual operation time (T9), i.e., a difference between the cumulative total values, is generated, the permitted operation time setting section sets, as a permitted operation time in the unit period of a next time, a time obtained by adding a part of the divided residual operation time to the reference value.
