The purpose of the present invention is to provide a process for producing streptavidin and a streptavidin variant having reduced immunogenicity, which can purify streptavidin and the streptavidin variant with high purity. The present invention provides a process for producing streptavidin or a streptavidin variant, which comprises expressing a recombinant fusion protein comprising streptavidin or the streptavidin variant and a subtilisin prodomain part, subjecting the recombinant fusion protein to affinity chromatography using a column having subtilisin or a modified product of subtilisin immobilized thereon to purify streptavidin or the streptavidin variant, and further purifying streptavidin or the streptavidin variant that has been purified in the proceeding step on a ceramic hydroxylapatite column.
