PURPOSE: An apparatus for controlling a vehicle with a multi drive system and a controlling method thereof are provided to stably operate a vehicle by controlling the speed and torque of a motor to be the mean value of a monitored voltage in each driving system which comprises a multi drive system. CONSTITUTION: A multi drive system has a plurality of driving systems. A fuel cell stack(10) is a power source. A super cap(20) supports the output of the fuel cell stack. The super cap charges a regenerative braking energy. One or more inverters change a DC voltage, which is provided in the fuel cell stack and the super cap, to a three phase voltage.
