The disclosed fuel cell system (100) is provided with: a reformer (1) that uses a feedstock to generate a hydrogen-containing gas; a fuel cell (6) that uses the hydrogen-containing gas to generate electricity; an ammonia remover (5) that removes ammonia from the hydrogen-containing gas generated in the reformer, before said gas is supplied to the fuel cell; a fluid channel that connects the ammonia remover to the outside atmosphere; an on-off valve (8), provided in the fluid channel, that opens/closes the connection between the ammonia remover and the outside atmosphere; and a controller (80) that opens the on-off valve while water is being drained from the ammonia remover and/or while water is being added to the ammonia remover.
