PROBLEM TO BE SOLVED: To carry out efficient water electrolysis treatment while reliably removing hydrogen remaining on the anode side upon the stopping of the operation, in a simple process. SOLUTION: A water-electrolyzing system 10 includes: a water-electrolyzing device 12 for producing high-pressure hydrogen by electrolyzing pure water; a water-circulating device 14 for circulating the water into the water-electrolyzing device 12; and a gas-liquid separation device 16 for separating oxygen and high-pressure hydrogen discharged from the water-electrolyzing device 12 from the water in the water-circulating device 14, wherein the water stored in the gas-liquid separation device 16 is circulated into the water-electrolyzing device 12 by the water-circulating device 14. The method of operating water-electrolyzing system includes: a step of determining whether the water-electrolyzing device 12 is stopped or not; a step of releasing a pressure on the cathode side when it is determined that the water-electrolyzing device 12 is stopped; and a step of performing the operation of the water-circulating device 14 until the concentration of hydrogen remaining on the anode side gets to a specified value or less in such a state that the pressure-releasing on the cathode side is finished.
