Disclosed is a means for objectively determining hybridization failure, performance degradation, insufficient washing and the like in microarrays. Specifically disclosed is a method for detecting the hybridization of probe polynucleotides and target polynucleotides in a microarray. The method comprises the following steps: 1) a fluorescence-labeled target probe nucleotide is brought into contact with a microarray, in which a plurality of types of probe polynucleotide are individually added to a plurality of fixed detection spots, and in which reference spots having at least two types of probe polynucleotide are fixed in at least one place; 2) unreacted target polynucleotides are removed by washing the microarray; 3) fluorescence of the reference spots is measured and if a predetermined value is met, the fluorescence is determined to be measurable; and 4) if determined to be measurable, the fluorescence of each detection spot where a probe polynucleotide is fixed is measured. |
