PURPOSE: A navigation automatic pairing apparatus and method thereof are provided to register a plurality of wireless remote controllers through an automatic pairing mode so as to use the plurality of remote controllers. CONSTITUTION: A navigation automatic fairing method includes a step of controlling a navigation system by pairing initial remote controllers(120). If a signal is not inputted from the initial remote controller for a predetermined period of time, the navigation system is automatically converted into a pairing standby mode, and pairing with a new remote controller that requests pairing is performed.
