PROBLEM TO BE SOLVED: To provide a method for cleaning a water area, with which underwater organic contaminants or sludge can be efficiently cleaned at a low cost, even when the water area has a large area or is an open area which is opened to the outside (for example, a sea area). SOLUTION: The method for cleaning the water area includes: an overcrowded culture step of charging a raw material including, at the least, debris of useful bacteria each having a function of cleaning water in one and the same overcrowded culture tank T4 together with the water taken from the specified water area W to be cleaned, so that on-site inhabiting bacteria of the water area W are cultured in overcrowded states to the extent that an enzyme crystal is formed; and a scatter step of scattering the next-generation bacteria of the on-site inhabiting bacteria, which are cultured in overcrowded states at the overcrowded culture step, in the water area together with the enzyme crystal formed by the overcrowded culture.
