PURPOSE: An apparatus and a method for aligning gene sequence are provided to quickly align the sequence without unnecessary extension process. CONSTITUTION: An apparatus(200) for aligning gene sequence from a sample comprises: a partial binding sequence generator(205) for generating two or more partial binding sequence; a matching part(209) which places the partial binding sequence on a pre-stored target sequence and aligns the input sequence on the target sequence; and a determination unit for determine the sample standard sequences correspond to a certain position of the target sequence.
