PROBLEM TO BE SOLVED: To provide a microscope system capable of improving focusing accuracy and also accelerating processing speed of acquiring an image of an observation body. SOLUTION: The microscope system includes: an automatic focusing control means 21 adjusting a focusing position of an objective lens 12, by using an image picked up by a second imaging means 20 that images an area on this side of an area imaged by a first imaging means 15, in such an area at an imaging position of the first imaging means; and a conveyance and focusing position adjusting timing control means 23 controlling, according to a distance between a divided area in the observation body imaged by the first imaging means and a divided area in the observation body imaged by the second imaging means and moving speed of a placing means 11 in a horizontal direction, so that timing to convey the divided area in the observation body imaged by the second imaging means to the imaging position of the first imaging means may be substantially the same as timing to position an image forming position of the image in the divided area in the observation body imaged by the second imaging means on an imaging surface of the first imaging means.
