PROBLEM TO BE SOLVED: To provide a three dimensional cell image analyzer which can specify a region that is a subject for analysis where such as cytoplasm, cell nucleus and cell organelle exist at high speed by making the amount of data as small as possible. SOLUTION: The three dimensional cell image analyzer is equipped with a computer for analyzing a three dimensional cell image composed of an aggregate of a plurality of two dimensional cell images that are accumulated in order in the direction Z in a state of having focal positions of test pieces be continuously different at a prescribed pitch in the direction Z. In this case, the three dimensional cell image analyzer includes an image analysis software having the computer function as: a position information detection means 2a for detecting the prescribed position information for the respective regions of cell organ of different types such as a cell itself, the nucleus or the organelle for the three dimensional cell image; and as a three dimensional region construction means 2b for constructing the regions of the three dimensional cell organ by using the prescribed position information for respective regions of the cell organ detected by the position information detection means 2a for the three dimensional cell image.
