PROBLEM TO BE SOLVED: To provide a method of manufacturing a liquid crystal display device, a system of manufacturing the liquid crystal display device, and the liquid crystal display device, preventing the enlargement of an area where the controllability of a liquid crystal is lost by the presence of the film thickness defect part of an alignment layer. SOLUTION: The method is provided for manufacturing the liquid crystal display device in which a liquid crystal layer is held between two substrates. The method includes: a step of applying the alignment layer for aligning the liquid crystal layer to at least one of the two substrates; a step of inspecting a film thickness defect part of the alignment layer; and a step of executing processing so that an electric field for driving the liquid crystal is not easily applied in a pixel corresponding to the position where the film thickness defect part is present.
