Provided are a method and system for counting tags in a radio frequency identification system, wherein upon receiving a counting command sent by a reader, a tag returns a first response message for decoding and verification (S402); upon receiving the first response message, the reader transmits a decoded random number (RN) if it can decode the first response message correctly; upon receiving the decoded RN, the tag returns a second response message after acknowledging that said RN is consistent with the RN of said tag (S405), and the second response message includes tag ID information; upon receiving the second response message, the reader acknowledges that the counting is completed if the tag ID information included therein is correct (S407).
